So I've installed the LTC1799 on my Yamaha Vss-30. Brillant!
I actually have a 4 way rotary switch where I can select between the original clock and 3 octaves with the LTC1799 and a pot that acts as a pitch bend.
So I've got my octaves right and everything, but the funny thin is that if i touch the keyboard in the back or even the pot (it's got a plastic know) the tune seems to drop down... just by touching it!!
Is there any good way of isolating the circuit or doing something so it stays in tune?

Sounds like hand capacitance. You are a big wet bag of squashy conductive stuff. You are pretty much grounded. If you wave your hand near an oscillator, you act as one "plate" of a capacitor to ground.
You could try using screened cable to hook up your switches, and keep the leads as short as possible.
